چکیده

Considering cells as biofactories, we aimed to optimize its internal processes by using the same engineering principles that large industries are implementing nowadays: lean manufacturing. We have applied reverse engineering computational methods to transcriptomic, metabolomic and phenomic data obtained from a collection of tomato recombinant inbreed lines to formulate a kinetic and constraint-based model that efficiently describes the cellular metabolism from expression of a minimal core of genes. Based on predicted metabolic profiles, a close association with agronomic and organoleptic properties of the ripe fruit was revealed with high statistical confidence. Inspired in a synthetic biology approach, the model was used for exploring the landscape of all possible local transcriptional changes with the aim of engineering tomato fruits with fine-tuned biotechnological properties. The method was validated by the ability of the proposed genomes, engineered for modified desired agronomic traits, to recapitulate experimental correlations between associated metabolites.

New Insights on Eggplant/Tomato/Pepper Synteny and Identification of Eggplant and Pepper Orthologous QTL

Eggplant, pepper, and tomato are the most exploited berry-producing vegetables within the Solanaceae family. Their genomes differ in size, but each has 12 chromosomes which have undergone rearrangements causing a redistribution of loci. The genome sequences of all three species are available but differ in coverage, assembly quality and percentage of anchorage. Determining their syntenic relatio...

Agronomic efficiency of intercropping tomato and lettuce.

Four experiments were carried out at the São Paulo State University, Brazil, with the aim of determining the agronomic viability of intercropping tomato and lettuce, under greenhouse conditions. The studied intercropping systems were established by transplanting lettuce at 0, 10, 20 and 30 days after transplanting (DAT) tomato and by transplanting tomato at 0, 10, 20 and 30 DAT lettuce. Intercr...

Development of a Transposon Based Activation Tagged Mutant Population in Tomato for Functional Genomic Analysis Jared Daniel

Tomato serves as an important model organism for Solanaceae in both molecular and agronomic research. With whole genome sequencing in progress, there is a need to study functional genetics through mutant lines that exceed the practical limitations imposed by the popular research cultivar, Micro-Tom. This project utilized Agrobacterium transformation and the transposon tagging construct, Ac-DsAT...

Using RNA-Seq for Genomic Scaffold Placement, Correcting Assemblies, and Genetic Map Creation in a Common Brassica rapa Mapping Population

Brassica rapa is a model species for agronomic, ecological, evolutionary, and translational studies. Here, we describe high-density SNP discovery and genetic map construction for a B. rapa recombinant inbred line (RIL) population derived from field collected RNA sequencing (RNA-Seq) data. This high-density genotype data enables the detection and correction of putative genome misassemblies and a...

A Combined Approach of Sensor Data Fusion and Multivariate Geostatistics for Delineation of Homogeneous Zones in an Agricultural Field

To assess spatial variability at the very fine scale required by Precision Agriculture, different proximal and remote sensors have been used. They provide large amounts and different types of data which need to be combined. An integrated approach, using multivariate geostatistical data-fusion techniques and multi-source geophysical sensor data to determine simple summary scale-dependent indices...
